This car has been in the family since new, no problems.

I start my Civic up today and it shakes and is really rough. The check engine light flashes and then stays on.

This is the first time I've ever felt my car do that.

Any ideas what is wrong?? I drove to the gym and then when I was done, it started up fine, but the light was still on.

I read somewhere else that anything to do with a check engine light coming on in a Civic in my year will be repaired for free. I really hope that is the case, because i'm a poor college student.

Any insight is greatly appreciated!

This could be anything as simple as a clogged air filter, to as pain in the ass as a goofed sensor. You might want to bring it to a shop and have them run a diagnostic check quick.

However, off the record, I had similar probs with my Prelude when I first got it used. It happened to be the sensor after the catalytic converter. Had built up moisture inside the cat. After running for a few hours, light turned off. But after every rain or foggy day, it would do the same thing.

I've also had similar problems with my 98, and it turned out that one of the spark plug wires was somehow allowing the spark to pass through the insulation, grounding itself on the engine block. It only happened when the block got close enough to the wire, so it was sort of a self-fulfilling behavior that the roughness caused it to ground more, causing more roughness.

Plug wires are cheap. I'd at least poke around at them to see if that may be your problem.
